I have Rate Shopping setup as a trigger but it is only rate shopping with the total weight of the line items on the Order. It is not taking into account dimensions of cartons or multiple cartons. How do I accomplish this?

You can accomplish this by setting up a Pre Cartonize Trigger before your Rate Shopping Trigger.
Prerequisites for pre cartonizing require that you have a footprint for all of your Items that you will be running through this process (length, width, height, and weight set on the Items). Also, you will have to have all of your boxes created on the Carton Type table (if you are a 3PL, you will have to create the Carton Types per LOB).
